Enterprise Postgresのバックアップデータ格納先ディレクトリ配下のarchived_wal(*)ディレクトリに存在する".backup"ファイルを手動で削除しても問題ないですか？

削除してはいけません。
バックアップデータ格納先ディレクトリ内のファイルは、Enterprise Postgresで管理しているため、更新や削除をしないでください。更新や削除をすると、Enterprise Postgresの起動、データベースのバックアップやリカバリができなくなる可能性あります。

※".backup"ファイルを削除した場合に発生する問題の一例
　Enterprise Postgresのpgx_dmpallコマンドを実行すると、以下のエラーになる。
　　could not open file "x://xxxxx/archived_wal/xxxx.backup": No such file or directory (Enterprise Postgres 10以降の場合)
　　could not open file "x://xxxxx/archived_xlog/xxxx.backup": No such file or directory (Enterprise Postgres 9.6以前の場合)
